Tom Hopper scored twice as Scunthorpe improved their survival prospects and put Leyton Orient in further trouble.
Liam O'Neil put the Iron ahead with a curling shot past Gary Woods, who was beaten again when he flapped at Gary McSheffrey's ball into the box.
Hopper slid in a third from close range, before substitute Darius Henderson replied with a penalty after being fouled in the box.
But Hopper completed the win 10 minutes from time after O'Neil's sublime pass.
The Iron, who are five points clear of relegation, signed Hopper signed from Leicester City at the start of the month on a 28-day loan deal.
Orient are four games without a win and are languishing in 23rd place.
Leyton Orient manager Fabio Liverani told BBC London 94.9:
"I've heard a lot of players moaning, there's always someone to have a say on everything - but that is not shown on the pitch.
"From now on things are changing - there's no day off during the week'
"We will see who we want to bring in but all the players here until July are responsible until July and stay here until the end of the season.
"Today we scratched the bottom, but one thing I've learnt in my life is that when you're at the bottom you can either stay there or get better."
Scunthorpe United manager Mark Robins told BBC Radio Humberside:
"It was brilliant. Absolutely what you want from an away performance.
"Even though it was a scrappy game there was real quality in the goals that we scored.
"We spoke at half-time about keeping a clean sheet so I'm just nitpicking and slightly disappointed with the goal we conceded from the penalty spot.
"I thought we were very good and I thought could have won by more in fairness."
