MacDonald kept Swindon in the League One play-off places before a semi-final defeat by Brentford, his 14th and final match as Town boss.
Assistant boss Mark Cooper has taken caretaker charge of the Robins.
He has previously managed Tamworth, Kettering, Peterborough, Darlington and Telford.
MacDonald, 52, missed Friday's 2-0 pre-season friendly defeat by Forest Green for "personal reasons" and the following day Swindon confirmed his exit. He won only four of his games in charge.
A club statement read: "After further meetings with the board of directors today, Kevin MacDonald has left his position as first-team manager by mutual consent.
"The club would like to thank Kevin for all his hard work during his time at Swindon Town and wish him all the best for the future.
"Kevin would also like to thank the directors, staff, players and supporters for the backing and support they have given him over the last few months.

Good luck to him I think he's better off without the grief as he was in a no win situation.
I just hope the Town don't make a panic appointment but select someone for the longer term. They must also let the new Chap manage
This is pathetic auntie , your student posters know FA about anything !
New manager...probably someone who's currently out of work with connections to Lee Power.
The difference is that you've had your spell in the Conference, whereas ours is coming next. Quite looking forward to standing on a few terraces again, if I'm honest.
Agree with bughouse by about 10,000%, Poyet for manager and let's bring back the Ossie days!
Poyet for manager
The harm was done by Wray and Di Canio when they basically gambled the club's existence on getting into the Championship before Black noticed how much of his money was being spent. It might have worked, too - if only Di Canio had been competent.
I will not be giving this new board penny of my money, until they stop asset stripping and destroying my club or they resign.
Spot-on, mate. We've had a long line of top names and some very good times as a result.
Sadly, we seem forever destined to waste all the good fortune and opportunity that comes our way. If our old owner's willingness to bankroll a big push hadn't been sabotaged by a moron of a manager who threw away millions on stoking his own ego, we'd be settling in as a Championship club now.
What goes around comes around I suppose.
