Banana shipping firm Geest Line is relocating its cargo handling from Portsmouth to Dover.
The Eastern Caribbean company said the move had been prompted "by the need to accommodate revised scheduling times involving the weekend discharge of cargoes" and would not result in any job losses.
It comes as Geest replaces its fleet of four charter vessels with five larger, new ships.
Portsmouth Port director Mike Sellers said: “We are incredibly disappointed that we couldn’t find a solution to accommodate the changes to Geest's shipping rotation.
"This sadly means we have to look at how we operate and our main priority now is to reduce the impact directly on staff and our customers."
He added Geest had been a "valued customer" for 16 years.

Residents in Christchurch voted in a referendum last month against plans to merge Dorset's nine councils into two unitary authorities.
All other local authorities have already agreed to the proposals.
Christchurch Borough Council has written to Secretary of State for Local Government Sajid Javid with what it calls a "workable alternative".
It said savings targets could be met through extending the sharing of services between councils.

Injured aerial skier returns to make Olympic bid

Aerial skier Lloyd Wallace from Shaftesbury suffered a brain injury when he hit his head in a training accident in August.
After spending more than a week in hospital and two months recuperating, the Bath University student has now fully recovered and is back in training.
He hopes to follow in his family's footsteps to compete in the Winter Olympics which begin in South Korea next month.

Death of woman in Slough 'not suspicious'
A post-mortem examination of a woman who was found dead in a flat in Slough has found she died of natural causes, police have said.
The 35-year-old woman was pronounced dead in the building in Stratfield Road, Slough, at about 11:30 GMT on Thursday.
Her next of kin have been informed.
The death is no longer being treated as suspicious and a 73-year-old man, from Slough, who was arrested yesterday on suspicion of murder has been released without further action.

A man is providing "hot and hearty" meals to the homeless from a catering tricycle,
"Soup peddler" Richard Brabin, 34, has been serving up to 60 people a night in Oxford with what he describes as a "wholesome bowl of soup".
The ingredients, equipment and upkeep of the tricycle have been paid for via crowdfunding.

A driver who was using drugs has been jailed for five-and-a-half years for causing a crash that killed a motorcyclist and his wife.
Sid Samways, 74, and his wife Barbara, 71, of Blandford, Dorset, died after the crash with a car near Shaftesbury in April.
Jamie Myers, 24, pleaded guilty to causing death by driving without due care and attention while over the drug-drive limit at an earlier hearing.
Dorset Police said tests showed presence of cocaine in Myers's saliva.
