Cheban, 26, began at pace and maintained his rhythm to seal victory by half a length in 42.291 seconds.
Lithuania's Jevgenij Shuklin took silver in 42.792secs and Russia's Ivan Shtyl secured bronze in 42.853secs.
Spain's Alfonso Benavides, who has back-to-back World Cup wins to his name this season, was fourth in a time of 43.038secs.
Cheban adds the gold medal to the bronze he won in the 500m sprint at Beijing.
In the B final, Republic of Ireland's Andrzej Jezierski, who won world titles for Poland before moving to Cork with his family, came out on top in 44.041secs.
