Wales needed a win to keep their Group 4 hopes alive and took the lead through Helen Lander in the 38th minute.
But Scotland fought back and Joanne Love equalised for the visitors just before half-time.
Arsenal forward Kim Little then broke Welsh hearts as she pounced to clinch victory for Scotland.
